multi-omic integration methods for spatial metabolomics data.
SpaMTP interoperates with Cardinal and SpatialExperiment
containers, with optional Seurat conversion; supports indexed
accurate-mass annotation using versioned RaMP resources; and
implements spatial feature analysis, pathway enrichment,
pathway-network visualisation, and alignment with spatial
transcriptomics data.</description><link>https://github.com/r-universe/biocstaging/actions/runs/38498957284</link><pubDate>Wed, 14 Oct 2026 00:22:44 GMT</pubDate><r:package>SpaMTP</r:package><r:version>0.99.11</r:version><r:status>success</r:status><r:repository>https://biocstaging.r-universe.dev</r:repository><r:upstream>https://github.com/BiocStaging/SpaMTP</r:upstream><r:article><r:source>Gene_Identifier_Mapping.Rmd</r:source><r:filename>Gene_Identifier_Mapping.html</r:filename><r:title>Auditable gene mapping with SpaMTPdb and SpaMTPData</r:title><r:created>2026-09-13 12:19:04</r:created><r:modified>2026-10-14 00:22:44</r:modified></r:article><r:article><r:source>End_to_End_Workflow.Rmd</r:source><r:filename>End_to_End_Workflow.html</r:filename><r:title>Designing and evaluating a spatial multi-omics workflow</r:title><r:created>2026-09-21 01:34:16</r:created><r:modified>2026-10-14 00:22:44</r:modified></r:article><r:article><r:source>Pathway_Database_Integration.Rmd</r:source><r:filename>Pathway_Database_Integration.html</r:filename><r:title>Pathway databases, interaction provenance, and rebuilding graphs</r:title><r:created>2026-09-21 01:34:16</r:created><r:modified>2026-09-22 00:11:45</r:modified></r:article><r:article><r:source>SpaMTP_Companion_Workflow.Rmd</r:source><r:filename>SpaMTP_Companion_Workflow.html</r:filename><r:title>SpaMTP, SpaMTPdb and SpaMTPData: A Native Companion Workflow</r:title><r:created>2026-09-13 07:38:19</r:created><r:modified>2026-09-22 00:11:45</r:modified></r:article><r:article><r:source>Metabolite_Annotation_Pipeline.Rmd</r:source><r:filename>Metabolite_Annotation_Pipeline.html</r:filename><r:title>SpaMTP: Indexed Metabolite Annotation with RaMP 3.0</r:title><r:created>2026-09-13 07:38:19</r:created><r:modified>2026-10-14 00:22:44</r:modified></r:article><r:article><r:source>Modern_Data_Access.Rmd</r:source><r:filename>Modern_Data_Access.html</r:filename><r:title>SpaMTP: Modern Data Access and Workflow Migration</r:title><r:created>2026-09-13 07:38:19</r:created><r:modified>2026-09-22 04:06:42</r:modified></r:article><r:article><r:source>SpaMTP_Bioconductor.Rmd</r:source><r:filename>SpaMTP_Bioconductor.html</r:filename><r:title>SpaMTP: Spatial Metabolite Annotation</r:title><r:created>2026-08-14 07:49:30</r:created><r:modified>2026-09-22 00:11:45</r:modified></r:article></item><item><title>[bioc] SpaMTPData 0.99.5</title><author>lu.t@wehi.edu.au (Tianyao Lu)</author><description>Provides lightweight, version-aware access to spatial
metabolomics and multi-omics experiment data used in SpaMTP
workflows. Resources cover mouse brain, mouse urinary bladder,
simulated single-cell multi-omics, annotation-refinement, and
human brain examples. Large files are retrieved through
ExperimentHub or verified source-URL caches rather than stored
in the package repository. A small deterministic synthetic
SpatialExperiment with a paired transcriptome supports offline
examples and interoperability tests. Native SpatialExperiment
datasets are available in a separate resource release;
historical archival objects retain their original
representations. Conversion and analysis are handled by the
SpaMTP software package. Native experimental files share a
Zenodo version family with SpaMTPdb without coupling the
packages at runtime.</description><link>https://github.com/r-universe/bioc/actions/runs/38045849363</link><pubDate>Sun, 13 Sep 2026 12:18:48 GMT</pubDate><r:package>SpaMTPData</r:package><r:version>0.99.5</r:version><r:status>success</r:status><r:repository>https://bioc.r-universe.dev</r:repository><r:upstream>https://github.com/bioc/SpaMTPData</r:upstream><r:article><r:source>SpaMTPData.Rmd</r:source><r:filename>SpaMTPData.html</r:filename><r:title>Accessing SpaMTP Experiment Data</r:title><r:created>2026-08-14 02:20:51</r:created><r:modified>2026-09-13 07:38:11</r:modified></r:article></item><item><title>[biocstaging] SpaMTPdb 0.99.4</title><author>lu.t@wehi.edu.au (Tianyao Lu)</author><description>Provides lightweight, version-aware access to the
annotation resources used by SpaMTP. Resources include pruned
RaMP chemical, identifier, pathway, and pathway-topology
tables, precomputed SMILES functional-group and ionisation
features, and legacy metabolite reference tables, plus a
separately versioned human gene identifier reference from fixed
HGNC archives. RaMP resource files are hosted on Zenodo and
described by AnnotationHub metadata rather than bundled in the
package. Retrieved files are verified against recorded sizes
and checksums and cached for reuse, and a local resource
directory can be used for development and reproducible database
builds. Maintainer recipes coordinate a shared Zenodo resource
collection with SpaMTPData while preserving separate annotation
and experiment registries and independent resource versions.</description><link>https://github.com/r-universe/biocstaging/actions/runs/35958492902</link><pubDate>Sun, 13 Sep 2026 11:34:49 GMT</pubDate><r:package>SpaMTPdb</r:package><r:version>0.99.4</r:version><r:status>success</r:status><r:repository>https://biocstaging.r-universe.dev</r:repository><r:upstream>https://github.com/BiocStaging/SpaMTPdb</r:upstream><r:article><r:source>SpaMTPdb.Rmd</r:source><r:filename>SpaMTPdb.html</r:filename><r:title>Accessing SpaMTP Annotation Resources</r:title><r:created>2026-08-14 02:20:51</r:created><r:modified>2026-09-13 07:38:02</r:modified></r:article></item></channel></rss>
